exposed wires somewhere that you are not seeing?
FMF Ti 4 Full exhaust system, dyno tuned Moto map with 10,500RPM Rev limit, tuned by "cannondale27", Port and Polish done by BlackWidowATV, No-Toil dual stage filter, and all of the engine updates have been done, more engine mods soon to come... once I find some money lol!!

make sure your hose between the throttle body and air box is on good and hose clamps are tight.sometimes a little bit of water may be getting in.not saying this is your problem, but it is something easy to check.

Try putting dielectric grease on the spark plug connection. I put it on all connections on my wheelers. Good preventative and might cure you. Look over all of the ignition parts that are exposed for anything like a crack in the plastic housing the coil.

after you check everything the other guys suggested, the carburetor vent hose needs to be ran up to the handlebars and the carburetor drain hose needs to be plugged with a screw or a nail. when you swamp it and get the filter wet you'll have to pull out the plug on the drain hose until the air filter dries out or else it won't run.

It does sound like it could be an electrical problem. Does is start back up easy or is it hard to start? I have seen problems like this with cars/trucks when the plugs wires, coil wire or plugs are bad, the slightest amount of moisture will cause problems but when dry it runs perfectly..
I would get a product like this and spray every exposed wires you find. This spray will displace water, I carry a can in my ATV just in case.
